Answer:
Could just be a refresh issue. Try running "refresh current Module" from B after opening A-1.0.

There is a defect with doors that affects visibility of incoming links from baselines.
This has been logged by telelogic as defect UU4013246.
DOORS 7.0 SP1 (build 70210).

The following is the scenario:

Two Modules A and B
Create link from an object in A to an object in B.
Baseline module A at version 1.0.
Delete the link I created earlier.
Add layout DXL column in module B to show incoming links.
The link is not visible, which is correct because the Module A 1.0 baseline is not open.
Open Module A 1.0 baseline.
The incoming should now be visible from module B, but it is not. This is the defect.
Now, in module A 1.0 baseline, run impact analysis.
Notice that the incoming link is now visible from module B.
Strange but true.

We have the same problem. The link reappears in the target module when it is edited in the starting module. But it is invisible again as soon as both(!) modules are closed. So tracking which objects have incomming links is impossible as some are totally invisible while others are shown.

Since we will continue to use Doors 7.1 for a while, Doors 8 is no acceptable solution.

Any other tipps to solve this misbehaviour?
