Does anyone know if CPS changes user permissions by defualt when it is configured to the project? Does CPS affect the permissions to the remaining structure at all? I am configuring CPS at a project level and we have noticed some permissions change.

Configuring CPS doesn't modify the accesses to the source modules nor hierarchy.

If you tell us the symptoms you are experiencing maybe something will click.
