I am trying to copy all modules, which are part of a baseline set definition, to a new folder/project without loosing baselines(history) within each module. Does have anyone have a clue on how to do this?

It's not very elegant, but you could archive the entire project (w/baselines) then restore it to a different database and delete unwanted modules. You could then rename the project and restore it to your current database.

This works but I lost the links between the modules that I restored. I tried restoring the modules with associated link modules and the links were there, but then I would have multiple link modules in the database.

It is a good idea to have one set of link modules for each Project in your database. This way when you archive, you also have all the links. It also means that you can change your way of working at a project level, so if you suddenly find that the customer wants you to use a different word for a relationship ('References' is now 'Refers To'), you can change the link module name in that one project. If you delete a project, all its links will go as well, and if you accidentally (or maliciously) delete a link module, you have only hit one project.

If you archive the project (not modules) and include baseline information, you should retain all links. You can then delete any modules and link discriptors that do not apply to the desired baseline set. This should retain all links and allow you to fairly quickly delete all unwanted links.
