I have used DOORS in the past for requirements mangagement on safety critical embedded systems, with appropriate heavyweight process and for small non-safety critical projects with agile process. The first thing to decide is what your process is/should be. Only then should you be looking at how to use the tool.

DOORS has a Project wizard that will create and set-up typical modues to support an SE ifecycle - might be worth a look at.
